Controller pro U works in Nintendont menu but not in games #180

What steps will reproduce the problem?
1-in nintendont, activate controller pro U.
2-using the controller, navigate to game and start it
3-when game is running, the controller doesn't work anymore

What is the expected output? What do you see instead?
Controller should still work in game

What revision of Nintendont are you using? On what system Wii/Wii U?
r325 on Wii U

Please provide any additional information below.
I have Nintendont installed on a 2gig SD card and the games are on 8gig USB 
stick. Everything works fine with regular wii classic controller

ADDITIONAL INFO: After further testing, I see that some games do work with the 
controller pro U (Mario sunshine, Mario soccer, TMNT:Mutant melee..) But most 
do not . Also, those that work always crash the console when I get back to the 
homebrew channel after pressing the (HOME) button IF the controller is still 
synched at that point.
