Color maps #15

Color maps generated for iroki have two problems:

1) If you have multiple metadata groups, only a single color map is produced. This issue may be related to the previous issue where color maps weren't moved to the color map directory.

2) Color maps cannot be used directly for the tree. Sample names in the tree file are cleaned: i.e. all periods are underscores and samples starting with numbers have an additional X in front. The color maps has the original file names.

Try version v0.11.6 and let me know how it goes. It fixed the mapping files for the test data at least.
