This PR adds updates merged to master of parent GAMBLR repo #239

This PR also now includes the transfer from the parent GAMBLR of per-chromosome collation of PGA results

I think this looks good. But perhaps it would make sense to have Vlad also review this PR since it's quite big. Could be something that I overlooked.
