Hi, I have the same problem.
Tested with two HC-06 Bluetooth modules

BT firmwares are linvor v1.6 and v1.8
My conclusion is that Mission Planner doesn't manage correctly this type of
Bluetooth modules.
Below are the reasons why I reached this conclusion:
- Connection successful using putty terminal emulator through the Bluetooth
link.
- Connection successful with a Multiwii Flight Controller using the
MultiwiiConf software
- Connection successful with my Flight Controller from Mission Planner using
Terminal mode, I receive the FC menu and can send commands without any problem.
- Connection fails when I try to connect from Connect button on Mission Planner
(not terminal mode). In this case, the only way I made to work is: 1. Power up
the FC without the BT, 2. Press connect button on Mission Planner, 3. Power up
the BT module when the window “Navlink connection” pops up, 4. Mission
Planner connects correctly with the BT module.
Users can use this “trick” each time they need to connect Mission Planner
with their FC but a fix of this problem would be a great for everybody.
All the tests have been made with the same BT module without changing any
configuration.
I hope finally this issue gets fixed.

After trying hard to find a solution to HC-06 connection problem to Mission
Planner, I found the solution is to use APM planner. I just enable Emit
hearbeat on the MAVlink protocal comm setting and it is working perfectly for
me.

I just want to confirm I have this problem as well. Mission Planner 1.3.5. I
can connect with PUTTY and Bluetooth via my Android phone. The only temporary
fix was listed above. To remove the BT module and then hit connect. Immediately
plug in the Bluetooth module on the flight controller. If timed right, it will
connect.

The same issue for my HC-06 Bluetooth module. It's really sad, because it's
easier to connect USB or telemetry instead. APM planner works great with HC-06,
however I hope that this issue wll be fixed in Mission Planner too.
