added parameter to the main class that allows the of change the association distance between REPINs and RAYTs (default used to be 200)
changed the results file so the file names are parsed correctly
Adding repin-rayt association distance as new CLI and webform parameter.
Adding new parameters to summary page.
Addresses issue #20
