creates a text file in your home directory if stuff you can have? or does it create a backpack folder in your home directory? or are we breaking from the idea of file systems briefly here?

(in my opinion) Yes, i think. I could break this idea and change the game. If the user is not rewarded on solving enigmas only on terminal skills but on accumulation and good usage of items; it could be a lost, when the player discover the real terminal interface.

But, the idea is pretty good if the accumulation of items is a gaming habit of the players. In fact, it is in many successful independents games like FEZ and THE FALL.

Especially in THE FALL, where skills are comparable to command/spell learning. Even if the skill learning is a the principal indicator of the game evolution, the items show you that you have an enigma to solve. You find a wrench, you'll have to use it to disassemble or repair something.

In term of interface, i convinced that the backpack, shall be an addon to comfort gamers in the idea they're playing a game.

I tried with a close friend, and i see that as long as the user think to be in a game, not knowing it is a game of terminal, the person is convinced to be capable to solve enigmas. Because, if it is a game, then it shall not restricted to elites (the gamer will try until the end of the game, or until the game become really difficult).
