Perhaps Reader and Writer can make use of the same Parameter mechanism as Process.

Uses:

CoNLL-U: should Yes/No features be converted to booleans
CoNLL-U: process document and paragraph boundaries
FLExText already sort of does this with the export.root option (which kind of relates to #3, specifying that the top N layers of the default structure don't exist and should be filled in with blanks)
