I guess you mean the "APM mission Planner" ?

I think it makes more sense that you:
1. install a proper editor (eclipse)
2. edit the code using it (its a lot better and easier to use than arduino)
3. issue the simple command "make upload" in the command line

But that is just my opinion. :)
