Organize /work/access

• [x] Write script that generates folder structure to run the access pipeline. This should consist of the following:

  1. Given a project, create the project folder if it exists skip it.
  2. Given the pipeline version create that version folder and make it as current using ln -s. Ex: ln -s v1.2.9 current. If both of these exist then quit.
  3. If 2 is executed, make the following folders inside the version folder:
     • small_variants
     • structural_variants
     • copy_number_variants
     • microsatellite_instability
     • bam_qc

• [ ] Write a script that copies files from /work/access/production/runs into /work/access/production/data

  1. Copy all the files related to a particular sample using cp -s

• [x] Copy all resource files under /work/production/resources

• [x] Start releasing new versions of ACCESS-Pipeline as accessbot

• [x] Make sure all the file paths point to the /work/production/resources
