Creates a pairing file needing for maf-processing-pair.cwl

All these changes haven't been added for pair-workflow.cwl, project-workflow.cwl, and project-workflow-sv.cwl.

They needed to be added for backwards compatibility; pair-workflow-sv.cwl, however, is the main component that Voyager/beagle needs, so once it's confirmed to complete, we can retro-actively add changes.
