Here's a workaround - first, put all offending files in a tar archive, such that the originals are deleted ( see also https://unix.stackexchange.com/questions/545677/using-tar-to-update-archive-with-files-from-a-while-loop ):
$ pacman -Syu | grep exists | awk '{print $2}' | sed 's_/d/__' | xargs tar --remove-files -cvf /tmp/bckp.tar -C /d/
:: Proceed with installation? [Y/n] y
error: failed to commit transaction (conflicting files)
msys64/usr/lib/python2.7/site-packages/pip/_internal/commands/debug.py
msys64/usr/lib/python2.7/site-packages/pip/_internal/commands/debug.pyc
msys64/usr/lib/python2.7/site-packages/pip/_internal/distributions/__init__.py
msys64/usr/lib/python2.7/site-packages/pip/_internal/distributions/__init__.pyc
...
Then, re-run the update, it should pass: (and after it, if there are some of the offending files missing from some package, at least we have them saved in the /tmp/bckp.tar
file, from where we could restore them)
$ pacman -Syu

Two ways to handle such problems: pass --overwrite '**'
to pacman to force override the files and reinstall packages to get rid of the "could not get file information.." warnings.
The main causes of this happening are:
I hope the workaround above works for you. Closing as I don't know what we could do here.
Tried to update today (7 0ct 2019); First mintty upgraded during core system upgrade, it was fine; then everything halted at the next step, see transcript below. I guess this is a bit of showstopper - any advice what I could do?
