I have an RT-N56U and thought I had the same problem after upgrading. However
on the main page I saw the USB drive was not attached, although it was. I
disconnected it and reconnected it and it started to 'resolve' the files that
were on the USB drive. All were there eventually. Odd as the file dates didn't
change for the catalog?
Maybe that is all you need do? Never happened before to me though, but a long
time ago I did lose a drive. I think it is best to dismount the drive, flash,
and reconnect it?

What is the file-system?.. I guess NTFS?..

Went back to version -064
rebooted worked again
Dismounted the hard drive prior upgrade
After that -068 is working perfectly

Mine is NTFS.
I use the NETWORK SHARE (Win8 computer) to add and delete files.
I now see FILES deleted STILL showing via the Media Center. If I FTP to the USB
drive DELETED files are NOT there. Added files do appear OK.
I use an iPad with AirAV (Media Player only) or AcePlayer (both Media Player
and FTP) to access the USB drive.
I had to TURN OFF the MEDIA SERVER and then turn it back on to redo the catalog
of files. "Rebuild database content on start:" is "Force Rebuild of Database".
It used to delete entries when the files were deleted? Doesn't seem to now?

Haven't understood the last sentence at all... ))) but, minidlna doesn't read
your filesystem each time you update it in media player. It creates DB file,
which is created when minidlna starts with options to update database file. It
should listen for events such as 'file (re)moved' etc, but in practice it is
still buggy =/
