Users would like to be able to generate the input file for those programs, or directly run analyses in those programs.

Sorry I missed this! I think Daniele made this comment first, but the idea is that we're now just providing a nexus file with the results that the users than can use for various analyses. However, for some analyses - like biogeobears - it could be nice to provide an actual input file (including both the coding of species, program-specific commands, etc) that can be then directly run. That said, this is not a top priority but something to the future and if people also show interest in my opinion. Hope it's more clear now?
