Controller input being overwritten #652

Describe your system:
 - Operating System (be specific): Linux Mint 17.1 (64-bit) (Cinnamon)
 - Machine type (32-bit or 64-bit): 64-bit
 - Mupen64Plus version:0.2.2
 - Plugins used: mupen64-plus-input-sdl.so

Describe the problem:

Controller input is not being saved and overwrites my configuration changes for 'mupen64plus.cfg'
in ~/.config/mupen64plus, I cannot use my configurations when doing it from the GUI
nor from editing the file directly because it overwrites it to default values after
I close the GUI for configuring controls.

Please provide any additional information below.

Even set the folder to R-X only, or R-- only, instead of RW- only, and still ignores
my configuration setup every time. It's always overwritten by Mupen64 Core. I use Logitech
F310 Gamepad, but identifies itself as 'Generic X-Box pad'

Such as a stupid thing but Mupen64 really needs a proper SAVE button for configuration
files, so they are set to the users choice, and not forced to defaults.

User issue. Set "mode=0" in configuration section to disable auto-config
