Maybe this info helps.
If I disable mipmapping using the Rice plugin then the goomba character looks ok, but I think mipmapping should be enable, right?. There's another thing I noticed even with mipmapping enable on Rice, when I enter in the first Bowser's room, the painting always shows Bowser.
So far I found another way to play Super Mario 64 that is working pretty well, it consists on playing Super Mario through Wii Virtual Console using some Wii emulator (I used Dolphin)

I'm sorry, I'd like to know if anyone of you has suffered from this issue or know what the way to fix it is.

I've suffered from this in Linux Mint 17.3 (based on Ubuntu 14.04) using my intel graphics HD integrated with my i5 CPU and using the Cinnamon desktop enviroment.
But now, I made a fresh install of Ubuntu 16.04 and I bought the gigabyte gtx 750 ti 2GB OC and the issue is still there. I'm using the nvidia propietary graphic driver and I tried it under Cinnamon and also under XFCE with making enable and disable the compossiting efffects.
