This is only correct for Mupen's default settings.
Choosing the following settings fixes the game for me:
VideoPlugin = "mupen64plus-video-rice.so"
ScreenUpdateSetting = 7
Occasional short stalls occur during cutscenes and level transitions (load times?) but apart from that the game seems OK. No interruptions happen during gameplay. Nothing gamebreaking discovered yet.
