Likely sound flags will be one of the solutions to these, but all I can do is speculate on what they can do as they're still working on its implementation. This isn't more of a bug, but a limitation of the software, as Musescore can only play note-on and note-off with VSTs for now and isn't able to switch articulations internally yet.

x noteheads don't instruct Kontakt Picked Nylon (or PianoTeq’s guitars) to play muted notes. Apparently Kontakt and PianoTeq need keyswitches to trigger muted strings. I hope MuseScore 4's x noteheads will suffice in the future.
Despite some issues already reported here on Github, MuseScore 4.2.1 x noteheads generally play muted notes with the Muse Guitars libraries ... though not with MS Basic guitars, and not with Native Instruments' or PianoTeq's guitars.
