so, all the abstracts are preserved, but unfortunately the PDFs are downloading as html files instead; I can submit just for the sake of the records of the texts, but we'll be missing the PDFs.

Do you have an example url for the pDFs?

If the rest is fine, let's submit and mention the missing PDFs in the notes. Probably needs separate scraping.
