no differentiation between peptide / protein mod. specificity #55

if I get it right, for Modifications as search parameters 
(<ModificationParam>)mzIdentML cannot differentiate between peptide or protein 
terminus.

In the CV there are "modification specificity C-term" and "modification 
specificity N-term" terms, but no mechanism exists (neither schema nor CV) to 
restrict this terminus specificity to peptide or protein.

Cannot judge, how sensible this restriction is, but at least Sequest allows it.

By the way: I closed some old issues regarding CV and example files of 
Milestone 1.

Discussed on call 13/01/2011 - I think we just need additional CV terms for 
peptide and protein N and C term modifications, to investigate further...
