Clean up amr_read_taxonomy #9

The amr_read_taxonomy() function is a little bit messy and redefines some functions inside it that are defined elsewhere but not quite the same. Although the function works, this might not pass Ropensci code review. We should probably clean that up.

Did a little bit, still could do more but it's probably able to pass CRAN
