Move core logic into analysis package #12

I've moved all of the analysis code out of the notebooks and into a package called analysis. I've left all plotting functions in their original notebooks. The logic behind this is that we will want to import and work with much of the analysis code when we start compiling results for publication, but we will also still want to visualize things in a notebook environment.
