Adds chi-squared calculations for spectra #25

This PR addresses in part Issue #15.

Minor changes:

Updates the command line interface
Various documentation updates, including adding a page for the CLI

Major changes:

Extends the analysis/spectra.chisq module so that chi-squared values can be calculated within arbitrary bandpasses and for any spectral features defined in analysis/equivalent_width/features.yml.
Custom exceptions are collected into analysis.exceptions.
Some directory structure changes
