Add logs for informative warnings and error messages #10

This issue is relates to usage warnings i.e. wrong structure of the samplesheet or allowing printing out the options for all modules (similar to nf-core) to warn the user.

Perhaps for the time being, it should be enough that we are successful in capturing the errors and logs from the mtbseq commands. I'm linking it with the standing PR #26
