maim (make image) takes screenshots of your desktop. It has options to take only a region, and relies on slop to query for regions. maim is supposed to be an improved scrot.
tested with maim 5.5. The image is sized correctly, but only the top half of pixels are drawn correctly because all the pixels near the edge of the image are not drawn in. Logging out and back in seems to fix the issue.
