Start Tilix up and choose "disable csd" from the "window style" menu in preferences
Restart Tilix for the change to take effect
The toolbar's background should now be transparent and only its buttons are drawn

I do not remember the exact details, but I had a similar issue with gnome-terminal a few months ago, where the terminal's main window's backgound would be transparent if I chose "use system colors" fom gnome-terminal's preferences, but the text was being drawn normally. It went away after an upgrade though. It also wasn't occurring in the master branch I had built then.
Important: Both the issue I am now reporting as well as the (now fixed) gnome-terminal issue have not occured with the Adwaita and Arc themes.
By the way, Materia is by far my favorite GTK3 theme, thanks a lot!
