With an amplicon library (SQK-NBD114.96) I see a small amount (~0.2%) of reads that have doubly ligated barcodes:
5' - ADAPTER-LEADING_FLANK_1 - BARCODE - TRAILING_FLANK_1 - LEADING_FLANK_1 - BARCODE - TRAILING_FLANK_1 - READ..>
and similarly for the 3'end of reads. It seems Dorado (v0.7.2) only trims the outermost hit on each end. Is there a way in Dorado to trim the inner hits as well?
