Improved --target documentation to clarify that it is required
Fixed example run command to include --target

@torres-alexis, I'll merge this PR for now, but this parameter should be pulled from the runsheet except for the case where a dataset has multiple runsheets due to having multiple amplicon seq assay with different target amplicons.
