What steps will reproduce the problem?
1. Install Protege 4.0.2
2. Using uk.ac.manchester.cs.owl.factplusplus-P4.0-v1.4.0.1.jar
3. Following are from log file

Protege 4.0 support is discontinued now. For the latest FaCT++ please use 
Protege 4.1 and the appropriate FaCT++ plugin. To fix this particular issue 
please replace MANIFEST.MF in the  FaCT++ v1.4.0.1 plugin with the attached 
version
