Finalise pip dependencies #7

When we've fixed everything we've selected to fix, check and finalise the dependencies, use pip freeze to record them and re-generated the phase 1 output in this environment.

I'll drop the bit about re-generating phase 1 as that really goes without saying. Dependencies are now fixed and in place: 348626a418bf1d3bcb1bb60fa631449791ca2e57 and ea215b550535969f77070ec9170d742c10882882.
