This may be a dumb question but I have RT-PCR expression data or methyl array data for a set of genes that I would like to look at, could I just supplement this for “counts”? Or is there another tool to look at QTLs based on these inputs?

I don't think it is a good idea to fit discrete distributions on continuous data. I would go for linear regressions to see QTL signals.
