Why is this called final_pruned.dnd? It is important that we use consistent naming. I propose that all the final trees are called final_pruned.nex, this so that we can then locate all the final trees (e.g. using the command line find utility) and run additional operations on them (e.g. to verify their topologies, to extract their taxa, etc.)
