Support extensions #59

I added support for extensions in the temporary input files as some targets require specific file extensions.

To ease reproducibility of inputs I also added the file extension to the outputs.

@andreafioraldi not sure who maintains this but given you committed last, I presume that you can merge / point me to the right individual(s).
