what reason of copykat analysis one sample compare to different samples with different result

Hi, I used copykat to analyse sampleA and sampleB, result A is diploid and B is aneuploid, but when I analyse sampleA and sampleC, result result A is aneuploid and C is diploid.

so what is the reason case this problem
