Is there any documentation on the selection file from the menus? I would like to be able to load a file with predefined groups of residues via the api or commands. I would also like to be able to alternate between different selection.

Is that the intended use case for that feature?

The document is at https://www.ncbi.nlm.nih.gov/Structure/icn3d/icn3d.html#selectb. It was linked from the question mark at the top near "Search Seq." and also mentioned in the "Specification Tips" section if you click the menu "Select > Advanced". The selection file can be loaded at "File > Open File > Selection File".
