We need mothur for sequences alignment and other functions. Should install into code/mothur. We also don't want to track this with version control, so we should ignore the directory it ends up in. We should leave installation instructions in code/readme.txt and indicate version in a list of dependencies in readme.txt. The latest version now is 1.48.0.
