I edited some default features to better conform with the rest of the field. The GitHub link from there the recommendations came from is here.

Sorry about all the extra closed PRs. Having trouble requesting the right branches to merge! My Bad.

We no longer use GATK in that part of the pipeline, so those scripts would need substantial overhaul to be brought up to date with the main workflow.
