Use case updates #182

This branch includes a revised use case notebook to reproduce the simulation runs and plots shown in Montgomery et al., 2022.

Added contaminate clustering scenarios
Edited contamination rate variability scenario paramters
Revised the plots for each use case result in the notebook

The CI fail for gh-pages is unrelated. (And I don't have a fix at this moment.)

At one point, we were thinking that computing the notebook for the paper will be better (#131), i.e., examples are not computed in general, but the notebook with paper-specific (and not general available) data is computed to better serve as documentation or record. Perhaps the time to do it is now.
