Update soils to take soils from user

Current implementation allows use of soils but not initiation from user data.

• [x] Add r only parameter for this
• [x] Edit cpp code to activate soils
• [x] update soils in cpp code
• [x] return soils for use in other analyses
• [x] add use soils parameter
