The basic gist of where I've gone with the vignettes: they now mostly assume a walk-through with only one database, with references to how multiple databases would be accommodated. Specific code and discussion of working with multiple databases is included in a separate vignette (multiple_databases.Rmd). This allows us to focus on a smaller, more concise, single database to use as a proof of concept for demonstration purposes.
A few major changes here:
large revisions to vignette 3 on data curation; now focuses on PBMC3k dataset
revisions to examples/curate_pbmc3k.R so it now includes the fully executable process from installation through browser launch, also changing file name to examples/browse_pbmc3k.R to reflect the more complete nature of the script.
@ergonyc I recommend thinking about using this revised script for the deep dives and for demos to help people understand how the process works. It only takes a few minutes start to finish to run through it (provided there aren't any issues with installation) and you can discuss how other data can be incorporated into it.
If this looks ok, feel free to merge, though I'll be continuing to add revisions to the other vignettes to this branch.
