The coalescent based simulator doesn't respect hard bounds placed on MRCAs of taxon sets #665

If an MRCA of a taxon set is given a calibration with hard bounds, there is 
nothing in the XML for simulating the tree to respect this constraint.

Created a new CoalescentSimulator parser that can be nested. Subtrees can be 
rescaled to particular heights. BEAUti taxon set table now allows initial ages 
for the clades to be specified (still up to the user that these fall within any 
hard bounds defined in the prior table).
