I could reduce the chances of links going dead by re-hosting a few things:
GLQuake 0.98
NetQuake FBCA
QuakeSpasm for Steam installer
ProQuake for Steam installer
Hosting a copy of GLQuake 0.98 is a no-brainer.
For the others, it's possible that Baker will still tinker with them and release new versions, so I'll probably just leave them as links for now... maybe just make sure I have a copy handy in case his site goes dead.
