Save a file pheno_bids.jsonld to disk

[x] add the @context back in, if it was previously stripped
[x] make sure the existing phenotypic metadata is still there / the same / unchanged
[x] ensure unassigned attributes still do not show up as null in the output file
[x] make sure the BIDS imaging data matches our expectations from looking at the input data
