fix warnings in pytests #352

running pytests raises various warnings (e.g. ndimage.morphology is deprecated), lets update the code to solve these warnings.

Some of these warnings might be easy to fix, some might be hard. Maybe you can make some quick notes on the warnings that occur to see if any of them are easy updates? @anviimishra
