@agahkarakuzu the proof (and auto-generated paper.md) seem to have removed all of the manuscript at the end; should I re-add it manually?
Looks like there's a problem with automated PDF generation. Call paste the content as they are from notebook is not going to the references render the references.
I am outside right now, for DOI, you can simply take the old one and change the last two digits to 23. Then we will publish once I figure out what's going on with the extended PDF generation. Thank you!

You can, but it is going to match the previous version. Normally, the extended PDF is built by replacing the content in the markdown with the latest notebook content.
That's why I removed the version one text from paper.md.
Ok, I just did because if I recall, Nikola thought it was important to include it in the previous version. The manuscript text in the paper.md has been updated to match the current version of the manuscript, so it wont be quite the same as the last one.
