`runmodels` add `--inplace` option #29

Following a hackathon where nrn-modeldb-ci was used, it would be very helpful to re-run a model in place (therefore without re-preparing the model)

We need to be aware of #19 while implementing this.

Since new options have been coming in, also worth refactoring together with this ticket.
