Have the same issue. I have a folder on an external drive that I only sync from time to time, hence I pause it in-between. Now the icon in the tray always shows "paused" no matter what the actual status is. Seems also the case on Mac: #6446
I'm glad i'm not the only one to get this... It's still here in the latesr version and i'm sure this would be an easy fix since it was working before (in 3.11)

Bug description
When more than one synchronization is configured and one is paused, the desktop icon shows the gray "paused" symbol, even though the other sync is running. This is less informative than the previous behaviour where a paused synch did not affect the desktop icon. We use a remote medium for occasional backup via NC. To prevent an error when the medium is removed, the associated sync is paused. With the current behaviour, we are not informed about problems via the menubar icon
