When the Mattermost icon is clicked in an Installed NextCloud PWA it opens a new browser tab instead of loading in the PWA.

Which Mattermost icon are you talking about? The one in the top bar? If yes, that is the expected behaviour and it functions the same in normal browser windows as well.
