Switch CI to `pathogen-repo-ci` workflow #80

I decided not to add the ingest workflow to CI since it takes ~15 minutes to run. (Considering a good way to "subsample" ingest data for a responsive CI job in https://github.com/nextstrain/pathogen-repo-guide/issues/56)
