Removed references to deprecated copy_data and augur_path parameters. #63

The download_all.py script tries to reference deprecated copy_data and augur_path parameters after each download resulting in an exception. This PR removes those references.

Thanks @huddlej. Appreciated. Could you work from feature branches off of nextstrain/fauna however? You should have access permissions.
