Update phylogenetic GH Action workflows #259

The GH Action workflows for phylogenetic workflows can be simplified now that we have a top level nextstrain-pathogen.yaml file. I believe we can remove the flags

--directory $BUILD_DIR --snakefile $BUILD_DIR/Snakefile
